The two occupants had gotten out of the car and were trying to free the vehicle before it was hit by a north-bound V/Line passenger train near O'Grady's Road.
There were no injuries but the train passengers were transferred to buses to continue their journey.
CFA crews from Kilmore and Wandong dealt with a small fuel leak at the scene.
